How to test Cytoscape 2.5 beta

  1. Download and install the test version of Cytoscape from: http://chianti.ucsd.edu/Cyto-2_5-beta/

    • You can read a BETA version of the user manual, please note that the manual is not yet fully updated with the new funtionality and visual styles interface.

  2. Try out as many parts of Cytoscape as you can. The parts we would like to test are:
    • Loading /Saving sessions
    • Loading/Saving networks from Excel spreadsheets
      1. Are all of your networks accounted for?
        • b. Are all of your visual styles applied correctly?
    • Gene Ontology wizard/biodata server
    • Searching a network
    • Installing/deleting/updating a plugin
    • Your favorite plugin.
    • Visual style creation and use
    • Visual style Saving/Loading
    • Graph editing
    • Attribute browser
    • All menu items
    • Filters
  3. Report any bugs you find on the bug tracker. You will have to create a log in account if you don't already have one in order to log a bug.

    • Please report one bug at a time. Listing more than one issue in a single defect makes it much harder for us to track. Please open an individual defect for each issue you uncover.
    • Please include as much information as possible when describing the bug (in the 'additional information' field) , specifically:
      • The exact steps you used to create the bug, e.g. 1. started cytoscape, 2. Imported a sif file, 3. Clicked Save icon, ...
      • Please include any exception information if there is any from the console.
      • Most Importantly Please include any data files used to create the bug including cytoscape.props, vizmap.props, attribute files, network files, or cytoscape session files (.cys). This makes it much easier to track down spurious behavior.

      • Anything else you might think relevant (time of day, phase of moon, etc.)
    • Before you log a bug, try to see if one recently added is like it. If you don't have time to do this, don't worry and just log the bug and it will be cleaned up by the bug master.
  4. Please add yourself to the cytoscape-testing@googlegroups.com list. We will add information about testing, new test versions and answer any questions you may have.

  5. Don't hesitate to send questions to the cytoscape-discuss@googlegroups.com list if something is unclear.

  6. Let us know if any plugins fail. While we can't promise to fix them, we can get in touch with the authors.
