Status of Cytoscape 3.x
As of April 2013, Cytoscape 3.x is now the production version of Cytoscape. We encourage developers to use Cytoscape 3 for new application development. Please provide feedback about its API and bugs on the Cytoscape mailing list so that we can work towards creating the best version of Cytoscape yet.

App Developer - This documentation will primarily be of interest to app developers (formerly known as plugin developers). It contains the basic information needed to get started either writing your first 3.0 app or for porting an existing 2.x plugin to a 3.0 app.
Core Developer - This documentation will primarily be of interest to Cytoscape core developers and those interested in the inner workings of Cytoscape.
