Documentation for Cytoscape 3.0

This is the main entry page for software developer documentation for Cytoscape 3. Tutorials are hosted at Open Tutorials and are linked throughout these pages.

Disclaimer: Dec.1.2011 - Cytoscape 3 is currently under active development. This means information about it may change from month to month. Thus, Cytoscape 3 documentation linked to from here and on the web may be out of date. As Cytoscape stabilizes, the Cytoscape core team will update this documentation and announce updates on the Cytoscape mailing list. We continue to encourage developers to try out Cytoscape 3 and provide feedback about its design and bugs on the Cytoscape mailing list so that we can work towards creating the best version of Cytoscape yet.

  • App Developer - This documentation will primarily be of interest to app developers (formerly known as plugin developers). It contains the basic information needed to get started either writing your first 3.0 app or for porting an existing 2.x plugin to a 3.0 app.

  • Core Developer - This documentation will primarily be of interest to Cytoscape core developers and those interested in the inner workings of Cytoscape.
